One year later after the events on Highland Beach, is a different place in season 2. NTAC goes to hospital to see about Tess Doerner, a 4400 paranoid schizophrenic, that have some kind of mind control over the institution's orderlies and mental patients that worked on a machine which ended up curing Kevin Burkhoff. Richard, Lily, and their baby Isabelle are hiding from both Jordan Collier and NTAC. Richard is disturbed by Isabelle abilities. The 4400 Center is created. It is a place for fellow returnees but also for everyday people who wants to learn about the 4400. Shawn becomes Collier's protege. Kyle tries to convince Shawn to leave the 4400 Center.
Gary Navarro, a 4400 minor league baseball player,finds that hearing everyone's unspoken thoughts is driving him crazy. NTAC, sends Gary to the 4400 center to get information about Jordan Collier. Diana finds an unexpected guest arrival at her door. It Diana younger sister April. Richard, Lily, and Isabelle could not run anymore and finds there way back to the 4400 center. At the Opening of the 4400 center, Jordan Collier was shot by a sniper, leading to a massive manhunt and continued disdain towards NTAC from the 4400. The sniper turned out to be Kyle Baldwin.
Tom Baldwin wakes up one morning and finds himself in a different world. no 4400 exsist, he's married to a women named Alana which is a 4400, and Kyle is a medical student. Tom finds out that the people from the future used Alana ability to create a non-4400 exsisting world for Tom. Tom and Alana had to choice which life they want. While they choice the real world, Tom and Alana finds out that they spend 8 years in an alternative reality where the 4400 never happened. This takes all of 8 seconds.
Jean Baker, a 4400 who's ability is to grow toxin-emitting spores on her hands, has killed almost an entire town of people and NTAC was called to handle the situation.
Matthew Ross joins the 4400 Center as an advisor to Shawn, since his healing powers have been made public. Diana leaves Maia with her sister April, who uses Maia's abilities for profit. Diana and Tom finds that Edwin Mayuya a 4400 was once a Rwandan war criminal and Despite his ability to repair damaged chromosomes in utero, NTAC must determain if his good as absolve him of his crimes.
On Jordan Collier's birthday, TJ Kim a 4400, uses her ability to releases a "rage bomb" at NTAC office, causing all the male agents to go into a frenzy in revenge for their failure to prevent Collier's assassination. In order to stop it spreading, NTAC goes into lockdown to all 4400 and agents inside. Diana finds a cure and stopped it before it was to late.
The 4400's becomes quarantine again, this time it's because of an illness. NTAC issues a warrant to quarantine those afflicted. To some 4400's to avoid being quarantine again, the 4400 Center establishes a safe house for its members. Tom and Diana discovers that NTAC was behind the disease plaguing the 4400. Tom and Diana also finds that the disease was a side affect of an inhibitor secretly administered to the 4400 to prevent the emergence of special abilities.
Richard develops an ability, Isabelle ages into a young woman, Kyle turns himself in as the assassin..
