The events of Lockdown occured on July 28, 2005, with Tom and Diana prepared to shoot each other in the basement at NTAC. The episode shows how earlier events that day lead up to this. The title comes from the fact that NTAC was on lockdown during the attack.

Tom Baldwin receives an email saying "It's Jordan Collier's birthday. He died on NTAC's watch." He has no idea what this means, until he arrives at work. A "rage bomb" is unleased at NTAC on Jordan Collier's birthday, sending all men into an intense rage. The building is sealed off, and agents from another government agency are sent in to help with the crisis. Most NTAC agents were handcuffed with zip ties.

The NSA sent soldiers from its Field Enforcement Division. Tom beat up a few of the agents. The nerds in the Theory Room helped Diana get into the building, and eventually ended the attack.

Diana worked with Dr. Hudson to fix the problem before everyone in the building killed everyone else. Diana, Dr. Hudson, and a few other barricaded themselves in the basement to secure themselves from everyone on the outside. Nina Jarvis is shot by an NTAC agent. Diana knew that one of the women in the basement was causing all of this. The unknown 4400 turns out to be TJ Kim, and she leaves NTAC without breaking a sweat.

Shawn tells the media that people only use 20% of their brains, and that the 4400 Center can help people unlock abilities. He also convinced Kevin Burkhoff, an important scientist and a critic of the 4400 Center, to work with the center to discover the source of 4400 abilities. Matthew conciled Shawn that "changing" anything would make the Center appear weak.

Lily wonders what the 4400 Center is doing to Isabelle. A daycare worker was caught with mysterious ink-blob flashcards. Isabelle had mysterious marks on her skin, like she had been hooked up to a machine. Richard finally "hears" a message from baby Isabelle.

Kyle shows an interest in a fellow Biology student, and tells Danny that the terrible thing he did was hitting a guy with his car. He also managed to get an A on his biology paper.

Shawn and Maia each became ill in this episode with a mysterious rash, later revealed to be caused by the promicin inhibitor.
