Ghosts in the Machine is the eleventh episode of fourth season. It aired on August 26, 2007. The name comes from a philosophic concept of Gilbert Ryle, a criticism of mind-body dualism.

A computer virus attacks a large software company owned by a suspected member of the Marked. Elsewhere, Maia visits Promise City and receives an unexpected birthday gift. - TV Guide

ATMs using Ubient software start malfuctioning, dispensing thousands of dollars out to random people on the street. Tom and Diana go to see Drew Imroth, who is infuriated, believing the attacks to be the work of Jordan Collier. Tom says that it is unknown exactly who is responsible. Imroth is infuritated that they spent their time looking for the Marked instead of stopping Collier.

Tom and Diana go to Promise City to ask Collier if he was responsible. Collier denys it, claiming that someone had simply stepped in, and that fate was in his favor. They were doing physical work. Tom has a fantasy of taking a hoe and attacking everyone, including his son, Kyle.

Collier is on the phone trying to convince an author to take promicin in hopes of encouraging his readers to follow suit. He is unable to convince him, blaming it on Shawn's efforts to develop a test to determine who will live and who will die by promicin. Collier believes this test will spell the end of his movement.

Lindsey Hammond calls Maia and tells her that there is a special gift for her in Promise City, and to meet her there. She has friends who can help get past the government blockade.

Kyle arrives at the 4400 Center with a few p-positives, including one who can mimic anyone's voice. Burkoff is taken to Promise City, where he is impressed by the reappearance of a butterfly which has been extinct since 1941. He wishes that he weren't a prisoner of war, and Kyle explains that the kidnapping was his idea. Burkoff isn't comforted. He wants to leave, but cannot promise not to continue his research and save thousands of lives. Shawn trys to negotiate Kevin out of Promise City, but Jordan refuses, and tells him never to return to Promise City.

Shawn tells his secretary to call Tess, because he has plans to break Kevin out of Promise City. Isabelle returns to Promise City and makes out with Kyle. Drew Imroth kills himself, knowing that his program will be implanted in Jordan Collier, according to Tom's phone call to an unknown member of the Marked.
